I'm a bit confused. Some sites have listed 39-episodes, and some 45-episodes? Why is there a discrepancy?
I have watched the 39-episode version and it seems to end at the same place as the 45-episode.
This site says it's 39-episodes:

Whereas everyone on this forum seem to say it's 45-episodes?

Assuming that both copies of the DVD sets (the individual DVDs and the Boxset) are correct, it's 45 episodes...
No, seriously, the series is currently 45 episodes. Not sure why that site says 39 episodes. In the past, the discrepency was between 45 and 68 episodes (since the series was planned to be 68 episodes, but had to be put on hold at 45 episode until there's sufficient source material to continue on).

Episode 39 happens to be the closing episode to "A Great Distance in the Wind, the Sky at Dawn" which could be a good conclusion of the whole anime considering the next arc focuses on Shouryu and Rokuta
Eps 41-45 is another arc called "Sea God of the East, Azure Sea of the West" and ep40 is a stand alone episode on its own "Ally of the Moon"

I feel that this should be pointed out again to all new fans of Juuni Kokki, as many (including me until now) are baffled by it:
Episodes 1 - 39 cover the two novels that focus on Youko's story. After this, Youko "has" no reason to remain a central character of the story, as her path in life is chosen, there's nothing more to "upgrade" in herself. So, we have to admit it, if new episodes get released, Youko will (if at all) play minor roles, if the creators want to leave the quality of the story intact (and not fall in the pit of doom of average anime shows).
They've helped made us Juuni Kokki - Youko junkies, eh?

I kinda watched this again with a friend and it's still so good (if not better) the second time around.
